python: bump kimi-cli to 1.45 and prepare 0.0.6

Summary

• Bump the Python SDK dependency window to kimi-cli 1.41.x and kosong 0.53.x.
• Prepare the Python package for a 0.0.6 release.
• Move the unreleased skills_dir/skills_dirs compatibility note into the 0.0.6 changelog.

Release

After this merges, publish the Python SDK by pushing a matching tag:

git tag py-v0.0.6
git push origin py-v0.0.6

Checks

• uv sync --frozen --all-extras --project python
• make -C python check
• make -C python test
• uv build
• python scripts/check_version_tag.py --pyproject python/pyproject.toml --expected-version 0.0.6
