I'm encountering an issue when training a model and applying line gating in CellScanner.
When I train a model on monocultures (two species + blank), everything works as expected. The model correctly predicts both species in co-culture samples.
However, when I apply line gating during model training (to remove debris), the prediction behavior changes:
merged_prediction_counts.csv
The trained model no longer recognizes both species, instead predictions only return one species and the blank population.
